The poor ground might have got hot when starting causing some smoke. The smoke also might have been the new muffler burning off. Bad grounds can cause some weird and some bad things at times.
Right need engine numbers. Thinking this engine is the eh65 not fuel injected I don't think. Need more info really. Sounds like your not getting power to the fuel shut down solenoid on the carb....

Check the wiring and fuel and choke make sure all is well.
Already have seen a few that has blown up one with 1000/hrs and the other with 300/hrs. If it does blow up all Kohler wants to do is short or long block the engines of in warranty they will not...
Does say if it is eletric fuel pump or pulse pump. Recheck pulse hose and other lines to see if you have them in the right place. The if have anti after fire solenoid make sure it is working...
Possibly diesel fuel in your gas as well. Take off the fuel line buy some line and run it it a good known gas can and see if it does the same.
Best to do a leak down test on the cyclinders
my guess would be that it didnt really increase the hp that much if any.. he prob went from a standard ring kit to either mid size or over size depending on the cylinder walls.
Need engine model numbers to look them and see the iPls. Most theses days hp is gotten thur the carbs like a 18hp-27hp the most hp is gotten thur the carbs most of blocks,pistons, ect are the same...
plus the leadown test will tell you right where prob is for the most part it whispers it in yours ears. might be a slight blow head gasket as well
Have a bad valve that is burnt. Do a compression check and a leak down test
my guess it is a two barrel carb and one at times it is getting fuel to both sides. if one is lean and two is rich there then is a fuel issue. did you pull off the plug wires one at at time? if not...
try new fuel filter and also check for water in the tank.

Might as well replace fuel lines too they r prob breaking down as well along with the filter. Sorry just read where u have already.
the plugs are they bpr2es? never mind i see the plugs you stated now. i am leaning toward the valves as well since it has a great power loss.
if i knew it was firing on both and getting fuel to both then i would go to the valves. just because it is firing doesnt mean its getting fuel it just means it is firing. i would try new plugs first....
check the rpm as agrojim stated. even at idle it should drop down then pick itself back up and run pretty smooth on one cylinder. where u can tell the most is when you put it under load like going up...
