A very good flash light, one that mounts on your head, these are pretty inexpensive and frees up both hands.
A standard flashlight is also usefully, for the very hard to see places.
A chain puller to reconnect the chain if you have to replace it.
Spare master links.

Complete tire assembly
Chain lube for longer trips (this never hurts to keep things lubed)
Towels in case you knock a bead off, to clean rim. You can not get the tire to re-seat with a dirty rim.
Inexpensive air pump.
These are just a few items that do not take up much space and will all fit into a tool box. Some of the members may have other suggestions that are helpfully.
