not sure what model of Hustler your dealing with, but the 950 and 980 both came with the covers over the lights. I have a lower tub from a 900 sitting here, and it doesn't have any screw holes, so I'm sure it didn't have them from the factory.
The lights are under water when floating. On both of the Hustlers I've built, I've added small fog lights above the body seam. They actually provide far more light than the stock bulbs, but do draw on the battery more.

Ive a 950 here and it has the plexi-glass covers. Guess the after thought was to cover the original lamps. In case if they got popped in or out and you unknowingly. Would end up with a surprise when entering the water.
Unless you really enter the water quickly, the lights tend to stay in. I had the lenses on my 980, but took them off (only becuase I liked the look better). I popped my lenses out a couple times, but I sort of expected it.
