I guess it will be fine without it right? Cause the duct work is gone

I would fix that. You'll lose steering when your brakes overheat.

DITTO what JohnF said got to fix that, take some pics of what is there, there was a plastic shroud on the brake rotors that a 3inch or so flex hose went on and was attached to a fan mounted near the side, what is left,if the fan is missing you can always find one I have two,if not a boat bilge blower will work, gotta keep them brakes cool,or as John said boil the brake fluid no brakes.N.C.T

When wiring them up do I just put them on a toggle switch? Where can I get the plastic that surrounds the disks?

From the factory the fan came on when the ignition switch was turned on,as far as a pic someone should be able to tell ya where to find a parts illustration it a simple piece that mounts between the trans and the engine on the motor board.

You need to stop by beaverdamargo. Scroll down a ways and you'll find a service manual download and a link to the parts manual library. Grab the parts manual for your machine.

                              Charging problem

I have had an intermittent charging problem and traced it back to the resettable breaker , first of all check that you have 12v power going to the rectifier , yes you need to have power going to it for it to work , 2nd step make sure the engine has a good ground and 3rd clean the contacts on the rectifier and the wire ends , a little corrosion can do funny things . use you volt meter to determine if you have any charging power at the battery , when you raise the engine speed you should see an increase on the meter reading if not check for 12v going to your fuse block if you have voltage then move to the breaker that feeds the rectifier , power on both sides of it , if you get no reading while checking both sides of it , you found your problem if you have voltage follow the wire up to the rectifier and check and clean all the connections , rectifiers rarely fail , good luck and I hope it helps you out . remember those old style self resetting breakers do ware out , replace it with a modern one , I don't think you can even find those old style one anymore.
